I'm coming to San Fransisco for a week with my work on October, and then i want to go to visit new york for a couple of days
I want to ask about the best places to visit there
and if you please advise me with good hotels with low costs, and also i want to ask about the approximated budget for two days
and any other advises you may tell me

I spent a couple of days in New York waiting for my boat to come in & bought the new york pass

If you are at all interested in museums, the Metropolitan Museum of Art and the Guggenheim are both very interesting. Here are their web sites below. Just click.
Lodging in NYC is pricey. A decent hotel will run around $150 a night in Manhattan, often times more. You can get a very spartan, inexpensive room at one of the YMCA's. Even this will run $125 a night or so. There may be hostels but I can't comment on those.
Metro (subway and buses) are the way to get around. 3 dollars a ride. Street food is plentiful, inexpensive, and often quite good. The same for pizza by the slice. Eating street food you can expect to get by for 5-7 dollars a meal. You can eat cheap in NYC, but not usually in a restaurant. Ethnic restaurants are sometimes reasonable and also often very good. Drinks in bars are pricey as well.
There are many things to do, many that do not cost anything. You can walk across the Brooklyn Bridge or stroll along the High Line. You can wander through Chinatown and just take it all in. One of my favorite things to do in NYC is to just take off walking and wander the city. It's the best way to stumble across things. The lower east side is a fantastic place to do this.
I am not sure how much the museums are as I don't go. My wife does and they're usually 12-18 dollars. Museums are not cheap. I personally loved the subway museum in Brooklyn with an admission of around 7 dollars, although this may have went up.
NYC can be done reasonably, but lodging is the tough part. Search NYC hostels for a cheap bed. You can stay in the boroughs but you end up doing a lot of traveling back and forth. With just two days I would try to stay in Manhattan.
You mentioned coming to San Francisco. You didn't mention where you are from or if you have traveled to the US before. In my travels abroad, people who have traveled from Europe to the USA have told me that most people cannot grasp how VAST the United States is. It is 2500 miles or 4200 kilometers from San Francisco to NYC. It is a LONG way. If you are flying from Asia, Russia, etc. it may be a better use of your time and money to visit somewhere else in the western US than NYC.
Everywhere in New York is a worthy place to look around. Rather picking certain places, purchasing a metro ticket and travelling around is a good way to spend couple days in NY
As Bill says, walking around NYC is great and costs nothing. I would recommend the following areas for a walk:
Cross the Brooklyn Bridge for great views both on the bridge and on the far side
Explore the various 'villages' - Greenwich Village, Chinatown, Little Italy, SoHo, TriBeCa, Lower East Side etc.
Central Park (great for people-watching - buy picnic things in a deli to take with you)
Follow Fifth Avenue from bottom to top
I agree with Bill Hall, that you may want to stay on the West Coast rather than fly all the way to New York.
You might consider flying to Las Vegas, which is relatively close to San Francisco and has a lot to see and do.
Staten Island Ferry is free - great views.
I was impressed by the Public Library, loved hanging out in the neighbouring Bryant Park and eating inexpenisve lunch from a deli there.
I second all of Toonsarah's recommendations - and definitely walk through Central Park.
Museums depending on your interest, but from my experience they are quite expensive.
