Fisherman's Wharf is best for views of the bay, taking a ferry to Alcatraz Island, and to visit Ghiradelli Square or Golden Gate Park. It is quite "tourist-y", however.

Union Square is best for shopping and to be near the "heart" of the city, including the business district and convention center.

Chinatown and Columbus Street (great restaurants and bars) is halfway between the two locations. (There are very few hotels in this area).

My wife and I prefer Union Square--especially for a honeymoon--as it is much more upscale (actually the most upscale area is Nob Hill--but the two hotels there are extremely pricey--the Mark Hopkins and the Fairmont--and are where presidents and rich business people would stay). Also, there are more things to walk to that are not just tourist shops down near Union Square.

There are cable cars that run between Union Square and Fisherman's Wharf, and it is also easy to get to via the Muni or via a short cab ride.

Also, the local metro (BART system) stops just a few blocks from Union Square (Montgomery stop)--and doesn't go to Fisherman's Wharf area.

Enjoy your trip.
